ISSUE SUMMARY:
I'm slightly confused, I have installed the Socialize template and everything looks okay, but is the template supposed to appear in *JomSocial > Configuration > Templates?
The reason why I ask is that, when I make any changes to Template Manager > Socialize > Layout it has no effect on the site. In fact after installing I don't notice anything has changed except the top bar—the community module.
It's possible this is a conflict with another extension or template, but nothing obvious is popping out at me.
STEPS TO REPLICATE:
1 Install as instructed
RESULT
No additional template option in JomSocial settings.
EXPECTED RESULT
Changes to template layout should reflect

You neet to set Socialize as default template in Backend -> Extensions -> Template manager.
Just click star icon next to Socialzie template title.
Currently your default template is Iridescent:

I thought this as well, but doing so has no effect (except that it causes a problem with my home page). I also still remain unclear as to whether socialize is supposed to appear as a template option within JomSocial template settings.
I think it may be a conflict with my RocketTheme templates and the Gantry plugin.

It's because you assigned templates to certain menu items only. Gantry template was set for Home page and Socialize for JomSocial toolbar menu items. I un-assigned them and set Socialize as default template. Now it's displayed.
No, Socialize will not appear as JomSocial template in JS configuration.

I'm still very uncertain though about the template, because when I make changes in the layout settings, it does not seem to have any affect on the page? In the attached screenshots you can see that the layout does not seem to match what is set. I'm sorry if I'm being dense!

On your first printscreen is only JomSocial and modules assigned to built-in modules positions:

On your second printscreen you have layout of TEMPLATE.
Your changes doesn't seem to have any effect because they apply to template - not to JomSocial. What you see on first printscreen is a COMPONENT CONTENT.
Just assign a module to position sidebar-1 or sidebar-2 and this should clarify much more.
Also you may enable template preview to see module positions and JomSocial built-in positions (all positions called js_) e.g:
