ISSUE SUMMARY: How can I customize notification emails with logo (i.e. add the company logo to the email notifications) or use company stationery for the notification messages? Can I add the logo to the area marked in the attached screenshot. Thanks

Yes, you may do that.
Copy this file:
ROOT/components/com_community/templates/jomsocial/layouts/email.html.php

to:

ROOT/templates/your-template/html/com_community/layouts/ (if you don't have those folders - feel free to create them)
Then edit the file and in line 24 you may add your logo.
You may also style email layout as you want.
Just remember to use inline css as any external style references won't be loaded when emial will be open in email client.
