We can't get "change avatar" or "modify cover" to upload anything new to the profile page.

As I am seeing you are using Jomsocial old version 3.1.0.1.
I would suggest you to upgrade with latest stable version 31.1.

It it some how redirecting to site homepage.

BTW can you just download the latest stable package (3.1.1) and install by extension manager?

I have disabled "SEO Friendly", "URL Rewriting" and now it is working fine.
I have logged in successfully through ftp access for checking necessary files but failed to find out the site root directory.
Please correct .htaccess file at root directory or guide me there.

I don't understand what you mean by "Please correct .htaccess file at root directory or guide me there." You accessed my site and disabled SEO Friendly and URL rewriting--but I want those--so is Jomsocial going to fix the issue?
