I would like to set up the email notifications to be automatic, however I only see that I have to manually execute the Cron job for them to send out. I looked for documentation on this, and they are outdated for JomSocial 3.1. (The link that JomSocial provided currently has no article available.)

It is a very important aspect of my website and would like to get this resolved ASAP please.

Mostly the steps at documentation still valid. Cronjob must setup from your hosting cpanel. From there you can choose when will be executed.

Put this URL: http://yoursite/index.php?option=com_community&task=cron as cronjob task.

Or if you don't want using cronjob. you can use "Send Email on Page Load" goto jomsocial backend: configuration - site - Cronjobs / Scheduled Task Process - Send Email on Page Load = yes
