It currently encode to H263 – Mpeg 4 part 2, how do i change the encode to MPEG-4 part 10 (H264). I checked and confirmed that my ffmpeg does support h264.

I apologize for not getting back to you sooner. We apparently had a real issue on our forum and some posts simply were not visible for us. Our developers are currently fixing this issue and this should not happen again. I hope this didn't create a problem for you :)

You need to hack the ffmpeg code directly, the code is from this file components/com_community/libraries/videos.php look code $cmd[] you can add your FFMPEG code from there. I am sorry, this hack is beyond our support so we cant help you too much
