If I select Kunena from drop down and click on any link (View) I get 404 error in pop up window I have already tried with disabling SEO urls in Global Configuration and disabling any tool witch can create conflicts.
But the real issue is after I select Menu Items from drop down then do not select menu I have created I see internal links which shouldn't be displayed I guess.

This issue seems to be rather in your Joomla! or Kunena.
I disabled SEF and caching in your Joomla!, cleared the cache and here is URL for Kunena forum:
Doesn't look correct... so there seems to be some general issue that is not related with iSEO.
- Instead of saying: 'it's not working', explain the problem in detail.
- Screenshots with the URL visible in them and the problem marked are more than welcome.
- Tell us how to replicate the problem, we can't fix it if we can't find it.
- Make sure that your site/server meets JomSocial System Requirements
- Make sure to setup JomSocial Cron Job
- Always provide us with access details to the backend and ftp. We need it to debug problems.
- If you have a similar problem, but a solution you found isn't working, open a new thread instead of 'merging' with an existing one.
- Use the "Thank You" feature on any post that helped you

After reading your post Michal I have started to investigate further and found the issue, it was in configuration of Kunena. If in Kunena configuration "Direct Component Access" is set to No iSeo gives 404 Component not found when clicking on View button. Since this must be off for security reason I will leave it like that.
If someone encounters on this there you have it what needs to be done. :)
