in order to run video on our server, we've installed ffmpeg, then we've check the version
ffmpeg -v

Is it scheduled to use avconf instead of ffmpeg ,in JomSocial is so when ?

Quite some time ago there was a fork in the git for FFMPEG. Then Ubuntu decided to not include the "real FFMPEG in their build aconv is not FFMPEG and jomsocial will not work with it. The reason you are seeing the message saying it is depreciated is because Ubuntu has depreciated it in the new builds because it is useing aconv. FFMPEG is certainly not depreciated in any way and won't be in the near future, it is still a well developed format and one of the best conversion tools available

Also be aware that FFMPEG and ACONV cannot co exist on the same server and if they do then FFMPEG will not work

You can either use a PPA or compile ffmpeg from source and it will work fine. but the 0.8 that is on your server will not work out of the box for video conversion with Jomsocial.
